At the risk of beating a dead horse <ggg>, this is why I converted to Drive Image. I got $^(%^$*@ sick and tired of the time wasted reinstalling the whole dang OS, and all my apps, every time there seemed to be a gremlin rattling around. This way, it isn't a pain at all--takes all of an unattended 10 minutes to preserve the whole bloody thing--boot sectors and all. (I don't work for PQ, by the way--just talk like I do.)

I think you are wise to keep a 2d NT partition, for the reasons you say among others. Some others: can be quite useful for testing when you don't want to use your main install as a guinea pig, makes it easier to do all manner of maintenance on the main partition. There was a few other reasons I did this, but I can't recall what they were.

Agree on ALWAYS displaying hidden files. That's one of the first settings I change when doing a clean install.
