Some of my ABTX is in an IRA. Can those shares be shorted by MM's? I know there is no way I can get certificates on them.

I don't believe that's strictly true: I think that the moment you open a margin account, you agree to allow your shares to be shorted. Ergo, it doesn't matter if those particular shares are in that account.
