Once you've called for your certificate, your shares are tradable during the entire transfer process except during the period when no one has physical possession of the cert. I.E. while it's in the mail or courier's hands and can't be accounted for.
If you have to sell during the process, you call your broker, he stops the transfer transaction and your deal is done.
