What would happen if you told them that you wanted to hold the certificate for your BTIM stock? Would that make any difference?

If you are trying to keep your shares from being borrowed by short sellers, you can ask your broker for the certificates. That puts the stock in your name instead of your brokers name, and they cannot be borrowed.
