I ran into this problem of identifying specific shares with E*Trade. They had a feature which lets you specify specific lots, but the trouble was it was inconsistent as to whether it would give you the opportunity to specify. I was looking for a work-around, but the email idea seemed too cumbersome, and their telephone brokers were inconsistent as to whether they would do it. Then I discovered that I could "force" the software to sell specific shares in the following manner: they have this feature where you can set up other portfolios for tracking purposes, and if you delete the shares you don't want sold from your main portfolio, and put them in one of the tracking portfolios instead, then it sells shares from the main portfolio. I asked my accountant about this, and she said she thought this would work for IRS purposes.
