There is only one civilian that has authority over the US military. The US President.

He, in turn, is answerable to the US congress and to, by extension, the US voting public.

At any moment the President can decide to launch anything military toward anywhere he would choose to. He (or she) may have to answer rather nasty questions later. (Of course the answer could start out something like "well .. the cruse really isn't a missile")

The president is the highest ranking military person in the US .. the commander in chief.
