EIDE is essentially 2 IDE channels, each operating independently. But, unlike SCSI, each IDE channel can only send/receive data from 1 device at a time. If you added the 2nd hard drive to the same device as your 1st, then when you need to access both (like copying files), it will not be as fast.

It is also important that your CD-ROM be on a different channel than your most used hard drive. Certainly, your TMP directory needs to be on a different channel, since that's where many programs install to initially.

My primary system has:
Primary Channel
10.1 GB 7200RPM HDD
<coming soon - 9.6GB 7200RPM HDD>

Secondary Channel
DVD Player
CD Player

I used to have my CD-ROM and my HDD on the same channel, and it got pretty slow when playing games I hadn't fully installed.

A secondary IDE uses the Primary IDE's controller, so if you access both simultaneously, they'll run slower, but that's about it. This is also the reason why one drive can make the other fail.
