I was thinking about time outside of classes which are for learning and should not be disrupted.

I would say private prayer is fine anywhere, any time, though I can also imagine a teacher's problem in determining whether a student was praying or whispering an answer to a neighbor. Officially sanctioned public prayer in a school is a violation of the religious freedoms of atheists and members of religions other than that which is conducting the prayer.

Unless, as E suggested, you want to throw the podium open to all faiths and non-faiths. Which would be time-consuming and divisive. As all people schooled in basic politeness understand, there are times when it is inappropriate to discuss religion or politics.
