Based on your descriptions of the HP and Jaz connectors, yes they appear to be the same. I know the Jaz does have 2 50 pin HD connectors (mini).
Most MB's I have used have only had 2 connectors on them, narrow 50 pin and 68 pin wide. But with the advent of Ultra2 then maybe that is why they have three. Usually you do not need to terminate the unused connectors on the MB, there should be an option in the SCSI Bios setup for termination, based on how you are using them. I don't believe you can use all three at the same time, usually you use one for internal and the other for external, leaving one unused.
One problem you may have is if the MB only comes with a 68 pin ribbon cable to an external 68 pin, then you will need to get one that goes to a 50 pin external, or use an external cable that goes from 68 pin to 50 pin. Either way is pretty easy and common.
I think you may be leaning towards using a SCSI card instead of onboard. As I said before I would buy the embedded SCSI over a separate SCSI card, especially when it is as well configured as they have made it. 50 pin 68 pin and ultra 2 wide is pretty complete.
But again, that is just my opinion and your mileage may vary. :-)

Yeah, they're the same. Going from the 68-pin external to
50-pin will cost $$$, though. I've seen (50pin) ribbon cables which
terminate in a case connector so you can drop two or 3 internal
connections off then run it out of the case, but I don't know
that I'd trust it electrically.

For scanners, cds, jaz, and/or small hard disks I'd get one of
these Buslogic (Mylex) cards we've been discussing (well,
I'm getting two <g>). Wide is overkill and the cables are
off the planet. I'm not running a room full of servers like
Dan <g>.

BTW, ZP, Jon at Minotaur says he can get the BT932, so what
the heck ... I don't need the capacity at the moment,
but maybe I'll go hang all this cra...equipment on a server
in the basement someday.
