I have downloaded account and position updates from one online broker into Quicken 99 and it handled everything ok. but that was just a straight import and not doing any calculations, so its probably not equal to manual input. Are you using Q98 or Q99? You might want to post the question at Quicken.com board to see if either Intuit's staff or another user has a workaround.

I'm not sure specifically what your problem is but I am using Quicken 98 and when I try to sell a stock I don't own, I get a message asking if I am recording a short sale. If I am shorting the stock, I just check yes. I assume after that point everything get recorded properly.
