Maybe the other way around (i.e., disable to make it work). Should only affect the speed, or so I understood it. It does sound like that mobo needs a little jam spread on it to make it worth anything. Isn't it under warranty? I've had absolutely zero trouble running the mylex SCSI card and AGP config. Very stable (both systems).
