Although the spindle speed of the drives are different, it shouldn't cause the vibration you mentioned. The close proximity however might. I would suggest a small piece of plastic or rubber and try and fit it in the space between the drive(s) and the casing. It often works with noisy CD-ROMs.

Another concern is the heat of the drives. A 5400 RPM IDE drive produces some heat, but not enough to get too concerned with. However, you can fry your hand with a 7200 RPM drive if your not careful. I would make sure the air flow surrounding those drives is nice and cool. An extra fan blowing accross the controllers on the drives is also highly recommended.
