With all due respect, it appears that you are not reading the phrase correctly. While it is true that 500 ml is 100% more than 250 ml., it is not true that the glass can be 100% too large as reducing it by the amount would equal zero, an impossibility.

You are confusing the amounts of liquid in the glass with the size of the glass. The original engineer said the glass size was too large, not the contents.

Here is where your English needs work...

In fact, it is 100% too large, since the appropriate glass for that amount of water is 250ml.

Correctly stated, it should read, "In fact it (the glass) is 100% larger..." rather than "100% too large"

If I owe you 50 cents and mistakenly pay you a whole dollar, you will have been overpaid by 100%. If you are honest, you will return the amount you were overpaid (50 cents) as you will have received 50% too much. Get the idea?
