My view has been that, by waging our war against Al Qai'da amidst their fellow muslims, that they would be forced to use tactics aimed at intimidating other Muslims from opposing them and supporting our efforts for creating reform. And this is a very counter-productive strategy over the long-term.

Committing atrocities against their own people who cooperate with the enemy was standard practice throughout most (all?) of the terrorist (freedom fighter) wars of colonial Africa. They also all won. You should rethink your theory.

What you are neglecting to note is that their own people are somewhat-to-greatly predisposed to dislike us. Having us fight a war in their midst which necessarily causes much collateral damage whether by accident or intent, and by either side does not help this problem, but only solidifies their dislike of us.
