Exactly. And since the message doesn't get moved to trash until it's been read, there's no danger of losing messages while one is away from the site.

We talked about the "Trash" issue way back at the beginning of the beta. I didn't think to look in there for messages until someone pointed it out to me on this thread. But I can't think of a better terminology for it. The option permanently file messages is nice, but the action of moving from Inbox to Trash is not be intuitive.

It would certainly be worth an entry in the FAQ, but it might also be useful to put a short permanent notice in the Inbox. Something like "After you read them, public messages to you are moved to Trash for 48 hours."
