I first thought it might be some plug & play setting where it automatically puts the lines back in, but I removed the card, software, drivers, everything...

Besides, you edit the file to the way you want it, and shut down the system...so far, no chance for any plug and play action going on. Turn on the system, and boom, bad command or file name right away. The autoexec.bat is the third file processed, and the plug and play enumerator shouldn't have been able to edit it during boot. It must be doing something on shut-down. <shrug>
