People didn't run BBS systems under Windows because it took memory for the GUI which did nothing for a BBS of that day. BBS systems were what was left for Desqview and Omniview after end users made the big switch to Windows. Standard COMM programs (CC:Mail for example) often crashed Desqview, but Win 3.1 did just fine with it in the background.

I never heard that Microsoft bought QEMM. Don't know if they did.

As far as not supporting all APIs, if you ever disassembled utility programs back then (yes I admit it), you would realize that compatibility wasn't just a dependence on real "APIs", utility writers would reach deep into the bowels of DOS and pull out data structures, look for changes in memory, some even patched the OS. All of these kinds of things depended not just on APIs, but on the copyrighted DOS code itself.

I know it's fashionable to attack Microsoft, has been for quite some time, but if the misinformation posted on this thread is simply due to lack of understanding, then maybe you should accompany it with a disclaimer.
