Win2k consumes more memory than Win98 and doesn't have all driver performance enhancement of Win9x so there are many applications (especially 3D application and games) that run slower on Win2k. I don't know about MP3 encoding but because that's a mainly FPU intensive task I think it doesn't make much difference if you run it from Win2k or Win98.

BTW, I think the P4 MP3 benchmarks are bogus and doesn't prove anything. Just look at the other benchmark numbers. They are from very different platforms and you can't compare them properly. There's for example an Athlon 550 on FreeBSD outperforming an Athlon 750 on Win98. Forget about these numbers...
