I don't know if there is any way to determine which batch of votes the machine was able to count and which they weren't able to count unless you manually inspect all of them.

If only the uncounted ballots are manually recounted, then Gore can gain votes but not lose any, because he doesn't have any votes on these ballots to begin with.

If all the ballots are manually recounted, then Gore can lose votes if he already has a vote but the ballot demonstrates that the voter also partially punched out a vote for someone else.
