I was out of the country when all of the Supreme Court stuff was happening, but I assume that they still could have gotten involved on the Equal Protection claim even if Harris had certified the election and then the Florida courts approved a hand recount as part of an election contest. Is it just the time issue?

We'll never know that. SCOTUS stopped the recount on equal protection grounds, which do not depend on the calendar. They could have done so regardless of the date.
