Michael, I am sure there are excellent backup systems in place. All that stuff was thoroughly tested before the Y2K thing. I'd be really surprised if it takes longer than 48 hours to get the whole system running.

Don't forget that even if the Clearing Houses had corporate HQ's in WTC, the back offices with all the computers and records are in warehouses in New Jersey or Long Island.

[Edit] My bet is the Nasdaq will re-open Thursday, or if not Friday at the very latest. I'd agree that NYSE might take until Monday if the physical utilities (water, gas, whatever) can't be repaired this week.
