I would say that neither side should be allowed unbridled control of political power.

Witch trials were just one mild example. The Crusades were certainly about religion.

The Inquisition?

The Hundred Years War was largely about religion and is estimated to have killed 1/4 of the population of Europe.

Islam was initially spread at swordpoint.

Pakistan exists because of religion and Pakistan and India are at each others throats because of religion. And both are nuclear powers.

A bit of cursory research can come up with many other examples.
