The issue comes down to can the control by hijacked be done without detection. I suggest that this has very little probability. Securing the cabin eliminates the threat. If it takes time to break into the cabin then a warning goes out and your scenarios of fooling by deception goes out the window. Also simple alarm warnings in the cabin area could alert those in the cockpit area of a problem even earlier.

Not true, the self contained transponder would have circuit breaker and no on off switch and be activated by engine start up and keyed in nav inputs. Simple and btw a terrorist deterent for then we would know any flight that is off prescribed plan. White scarf piloting days are numbered and will end shortly
