For many of the contracts I have taken, even those which had nothing to do with DoD, I've had to be finger printed, drug tested, and FBI approved.

I've had secret clearance when I worked for a military contractor. The way they conducted their background check made me believe that they were mainly worried about whether you could be bribed rather than if you'd ever smoked a joint or participated in an anti war demonstration in college. But that was over 25 years ago, I haven't been subjected to these background checks for any civilian work, at least so far.
