I think the #reply-xxxxx and the #subject-xxxxx markers should be the prefered way to link to messages and subjects on SI. On the surface it's much easier to programatically locate these markers and translate them for the "current" implementation of the site.

If you translate these markers on the way into the database to hyperlinks, converting them in the future is a more difficult problem. It's also doesn't address the existing messages since you would have to write a batch program to inspect every single message in the current database and convert those that use these markers.

You could run through all the messages in the database and set flags for the kind of conversion the message needs as I think Dave has suggested without messing with the text of the message. Any messages that needed translation would be recorded. That small percent of messages that have translation of markers requirements, would be translated when someone wants to view the message. One problem with this is the cost in additional space in the database.

You know what, if I were going to parse messages on the way to the database I'd be tempted to translate all inter-SI hyperlinks to those two forms (#reply- and #subject-) just so future conversions would be easier.
