In the case of the WTC attacks, Bin Laden issued a crystal clear manifesto on why he wanted to attack the U.S. He opposed us because of our aggression against Muslims.

I believe Egypt is considered by more radical Muslims to be a supporter of the US and Israel. The Muslim Brotherhood originated in Egypt, and Mubarak put down previous Islamic radical activity pretty forcefully. He has also been in power for 24 years pretty much as a dictator.

They have a bunch of reasons not to like the current Egyptian government much, at least from their POV.

No - but from what I've read, it may have been to prevent Egypt keeping overt diplomatic relations with the current Iraqi government. The Iraqi rebels (seems the most accurate term) don't want to allow the current government any legitimacy or acceptance, and the assassination of legates is a fine excuse for any unwilling state to stay uninvolved.
