I think it mostly started with Sunnis (former top dog group under Saddam, now on the 'outs') doing a lot of killing of Shiites (especially by Sunni terrorists from outside, brought in to help 'beef-up' the embattled local insurgents), but the Sunnis would likely argue that the killings began with the Shiites --- newly in control of the Internal Security forces --- settling old grudges against ex-Saddam Bath Party types. Either way, it really doesn't matter much --- in the Sunni Triangle, likely *most* of the killings are done by the Sunni side (and when they venture into shiite areas to bomb mosques and markets, etc...), while in the Southern half of Iraq, where the government forces themselves are in the control of Shiite religious types and Shiite militias, and are THOROUGHLY penetrated by the Intelligence Services of Iran, armed by Iran, etc., most of the folks rounded up at night, taken from their homes and executed by 'people in police cars' are likely being killed by Shiite forces. In the Kurdish areas, all three sides (& a fourth: the Turkmen) are active at the margins... but the well armed Kurdish nationalist forces are the strongest there. You've gotta realize that the administration itself has lots of reasons to not want to see a lot of details about what's going on published. They too have a story they are trying to sell the public on. Like... how many people are aware that last fall the Iraqi Defense Ministry (Shi'a, naturally...) signed a Defense Pact with the Shi'a of Iran? They are preparing for the day that we leave and the civil war breaks out full-tilt... 'cause the Sunni side is already receiving 'endless amounts of funding and military resupply' (according to US military briefings, out of Bagdad) from their Sunni neighbors (Saudia Arabia, Jordan, also Egypt, Pakistan, Gulf States that are Sunni-ruled, etc.) They FEAR a strong Shi'a nation forming in Iraq... because most of the oil rich Gulf States Kuwait, Saudi Arabia, etc.) all have *large* oppressed Shiite minorities who --- inconveniently --- mostly live in the oil producing regions.
