There are plenty of injustices in trade as well

I can't really respond to a simple assertion that there are plenty of injustices. Without a specific charge there can be no specific relevant defense.

And ultimately there are connections between illegal immigration, lax border security and "free" trade agreements.

Even if they have similar effects (which could be argued) or that they are supported by the same people (which may be true to an extent but only to an extent) that doesn't make the two things inherently connected. They are separate policies. You could have the DMZ or the Berlin Wall across the border and still have low tariffs, or you could have open immigration but high import barriers.

why is the negative effect on American workers never taken into consideration when the US conducts free trade agreements?

Because there is no net negative effect, and attempts to compensate the specific individuals or groups of individuals who are indeed hurt are very problematic.
