The "botched joke" is consistent with comments he made about the military some thirty years ago. I think the context of his comments is quite clear, get educated do well or end up in Iraq. Think about the audience.

He revealed himself quite well again.

Bush's intellect? His GPA was higher than Kerry's and he has an MBA.

Bush may have mismanaged Iraq, but he is smart enough not to make such an offensive comment so close to an election.

His explanation doesn't seem to make any sense to me.

He didn't say anything about the president, he said something about the soldiers. If his explanation was something like "I'm sorry I said it about the soldiers I meant to say it about Bush", that would be one thing, but now he's trying to say that he DID say it about Bush, and he's going on the attack against people who called him on his original statement. That's not much of a defense in my opinion. If you misspeak, explain, correct, apologize and it shouldn't be much of an issue, but if you deny and attack than I think it is more legitimately an issue.
