The Queue in Handbrake works fine. You just have to understand its limitations.

Load up a DVD with multiple programs on it. Make your settings, then create a unique name for the 1st program. Enable the queue. Change the selector to the next program. Create another name for the second one. Now, switch back to the first one. You will see that it still has its unique name. You always use the program selector first, then rename. You can queue up a disc full of different shows, and it will rip them as separate files unattended.

I don't think you can use it with multiple DVDs.
