They are in a different bill/law which is just as official, and is part of the budget of the United States. "Not in the initial budget bill" does not equal not part of the official budget of the Untied States", when the budget of the United states gets broken in to multiple bills.

Its not even just the initial budget bill, and later supplementals, budget authority from one year gets used in later years, so no supplementals and you would still have spending from multiple bills in each year, and for multiple years in each bill. There is no, and has long been no, simple one for one correspondence between a single bill and a single years spending, and as far as I'm concerned, it doesn't matter much.
