No, the difference is Obama has larger majorities in Congress to work with - Clinton never had a filibuster proof Senate. With large majorities you can be more ideological in your approach and try to ram things thru on a party line vote. That is what Obama has done and it has hurt him with independents.

Clinton had to be more pragmatic and moved to the center, which helped him with independents. Independents like(d) Clinton more than they currently like Obama.

There is a chance that Obama may change his approach as Clinton did with great success. The future is uncertain. If Obama does not change, I don't see how he wins back the independents that have abandoned him for now.
