Actually, they're not always yellow, so that might be a bit misleading. The "flags" are the little notifications that tell you what is in a file your mouse has stopped on. For example, here (the mouse cursor is hidden in this pic, but it's resting on the word "Samples.") If you keep running your mouse over folders or files, new little flags appear at each one. Very annoying. I am supposing this is Win7 doing that.
