Fossils tell what existed at one particular point in time. They don't tell you a thing about how it originated.

The theory of Punctuated Equilibrium explains the quick response to changing environments.

It doesn't explain anything. It was thought up as a response to the Cambrian explosion. Previously they'd said changes were tiny and took vast quantities of time. When they found evidence that new creatures had emerged suddenly they decided to say, gosh sometimes it happens fast.
