You shorted twice - 2 orders of 1000, you were charged twice for commision - 2 x 9.99. What's wrong?

Partial orders like your example is abnormal, but as you can see, "you will be charged only one commission for the entire order", meaning each 1000 share order you put in will cost AT MOST 9.99 plus tax.

Datek lumps your shares together anyway, so when you want to cover the total 2000 shares, you can with only one order of 9.99.

Datek doesn't combine separate orders, as some brokers do. And, for 10 bucks, that's reasonable.

You placed two separate orders, and paid $9.99 x 2, exactly the same as you'd paid if each order had not been split. I don't see what your complaint is.

Now, if you'd been left with the 10 shares unsold (as does sometimes happen), THEN you'd have a reason to be upset... Not sure why this happened twice, unless somebody did it just to irritate you. :)
