I don't think there exists a single, universally accepted, set of rules governing punctuation in these cases.

I don't consult it when posting to SI, but the Chicago Manual of Style, 14th Edition, uses the following example to show where placing the punctuation outside of the quotation marks makes sense:

The first line of Le Beau's warning to Orlando has long been regarded as reading "Good sir, I do in friendship counsel you".

It states that "the location of the period warns against the incorrect assumption that the quoted line ends with a period."

Boy was that book dusty. :-)
