In response to your question, yes, Windows 98 does use a different copy protection mechanism that Windows 95. Unlike Windows 95, Windows 98 requires the entry of a 25 digit alphanumeric product key before setup will continue.

I understand that this method is not exactly 'different' than the old product key, but it certainly does take steps to make it more difficult to install a product which you haven't paid for, while not making such a task so involved as to unnecessarily inconvenience the paying customer.
