What that article says is that the APIs for Internet Explorer are now so interwoven with the OS that it's not possible to separate them.

It doesn't say what the advantages of that interweaving were supposed to have been.

My belief is that integrating what should be an application into the operating system was undertaken by Microsoft so that they could later claim that the application was part of the OS. They have never, to my knowledge, made any kind of convincing argument as to the technical benefits of that approach.
